It might depend on what you need to do, but generally yes.
In your case you mention scenes. In theory, you could setup a button and associate it with InControl then trigger a scene when that button is pushed. However, you'll only be able to do this with a single button because z-wave won't tell InControl which button was pushed -- only that A button was pushed. If you want to setup true z-wave scenes, you'll be able to use that remote without InControl even knowing or caring, so in that sense you can also use it for scene control, but you'll need to setup the scenes using a standard z-wave remote/controller/we and bypass the InControl scenes.

In general my intention is to built a z-wave network that will be used for security reasons also. So it would be useful also (instead of activating a scene) if i could use such a keyfob for enabling/disabling a rule . In that way i would be able to "arm/disarm" my z-wave "alarm" system.
Suppose you have a rule that monitors a motion sensor status and when motion has been detected a siren will be activated.
